Apply CSS to popup windows

Hello,

I'm trying to apply CSS definitions to popup windows (like the "Add Link", "Add Attachment" or "Notation Guide" windows) - but no effect. These windows don't even seem to use Theme Builder for the layout (you can see it at the body-class). Does anyone know how to use the Theme Builder Layout for popups?
